It varies on continuity. But the currently the agreed-upon story is a story of class warfare.
It goes back to Nova Prime and the Expansionists. The belief was that Cybertronians were superior life forms and had to “show the way” to other, lesser races. By Nova’s era, the waves of sparks emitting from the Core were starting to wane, so he enacted a population expansion protocol to artificially create sparks from the Matrix itself.
This causes a population explosion. And as a result, an Energon shortage. This leads to increased governmental overseeing and even an apartheid on the “Cold Constructed” Cybertronians (as opposed to “Forged” or natural-born).
With all of this social injustice, a low-level miner named Megatron began encouraging his fellow Transformers to speak up for equality. Sadly, the government tries to shut him up, exposing him to the harsher, crueler elements of the system. Disillusioned, he eventually finds himself in a position to begin a coup de’tat.
After killing Sentinel Prime, the war officially begins.

In Megatron’s mind, he IS the good guy.
Allow me to quote from MORE THAN MEETS THE EYE, issue 7. It is an excerpt from Megatron’s treatise on the war, Towards Peace.
"My weapon is my burden: a reminder of the path I was forced to take.
When the word “weapon” is emptied of meaning; when the purpose of a weapon is impossible to grasp; when the rejection of my weapon is of significance to no one other than myself…only then shall I remove it from my arm.
Because only then will I have earned the right to rid myself of my burden.”
Simply because a character is an “antagonist” does not preclude them from having noble qualities, or from having compelling, even relatable, motivations. Some of the best villains are the characters who think themselves the heroes of their own story.
For Megatron, he’s reached this point, however, where his original goals have be so far stretched, their meanings twisted and warped, that he may even laugh at himself and his own former idealism. The fact that Megatron’s destructive nature, indeed the Decepticons as a whole, are the FAULT of a dismissive, contemptuous, arrogant ruling class is not only chilling…it’s a dark mirror of our own history in many ways. The combined efforts of Simon Furman, Shane McCarthy, and James Roberts have allowed for a masterfully engaging science-fiction story throughout the IDW run.
…This is of course all completely absent from the live action films. BECUZ ROBOTZ IZ SHOOTIN STUFF GO BOOM.
